The present invention relates to a marker for distinguishing Fagopyrum tartaricum and Fagopyrum esculentum. Provided in the present invention is a primer set for distinguishing Fagopyrum tartaricum and Fagopyrum esculentum. The present invention relates to a method for distinguishing Fagopyrum tartaricum and Fagopyrum esculentum, comprising the following steps: isolating genome DNA from a target sample; amplifying a target sequence by performing polymerase chain reaction (PCR) using a primer set in the second claim with the isolated genome DNA as a template; and identifying the amplified product.
