A temperature controller for vehicles and a method thereof are provided to reduce the energy loss and to improve the room temperature difference of vehicles. A temperature controller for vehicles comprises a temperature control input unit(10) which transmits a set up temperature value to a control unit(20). The control unit uses the set up temperature value inputted from the temperature control input unit and the temperature value inputted from the heater unit, and outputs separate operating signals concerning two or more sections to the heater unit. The heater unit detects the temperature inside the vehicle and transmits the temperature value to the control unit.
