PROBLEM TO BE SOLVED: To provide a method for detecting a target base sequence in high accuracy and sensitivity using a partially competitive probe. SOLUTION: The method for detecting a target base sequence having a base-variant site, with a partial sequence containing the base-variant site in the target base sequence as a base-variant-containing sequence, is provided, including: (a) the step of adding a detection-type probe and partially competitive probe to a nucleic acid sample to hybridize the detection-type probe and the partially competitive probe with a target nucleic acid having the target base sequence in the nucleic acid sample; and (b) following the step (a), the step of detecting the detection-type probe hybridized with a portion consisting of the base-variant-containing sequence in the target nucleic acid. In the method, the base sequence of the detection-type probe is complementary to a partial region having the base-variant-containing sequence in the target base sequence, while the base sequence of the partially competitive probe contains the base-variant-containing sequence in the target base sequence and the above partial region is complementary to a partial region different therefrom in sites other than the base-variant site and incomplementary in the base-variant site.
