The present invention relates to a server and a method for monitoring refrigerated containers having a mid-operation remote configuration function allowing refrigerated containers to be controlled and monitored in all phases of the global distribution by allowing mid-operation remote configuration of the refrigerated container control apparatus, the server comprising: a refrigerated container information packet transceiving module, attached to a refrigerated container, for transceiving information packets for a refrigerated container control apparatus and a refrigerated container; a refrigerated container information transmission/reception packet encoding/decoding module for encoding/decoding information packets, for information security, before transmitting same to a remote server; a refrigerated container comprehensive information packet generation module for generating a comprehensive packet for transmitting, to the refrigerated container control apparatus, information for checking and controlling the status of refrigerated containers; a control and management module for the refrigerated container control apparatus for managing the ID of refrigerated container control apparatus, refrigerated container status monitoring cycle and information transmission cycle; and a refrigerated container controlling and monitoring management module for each manufacturer, the management module monitoring and controlling the status of refrigerated containers of mutually different refrigerated container manufacturers and storing information therefrom in a refrigerated container monitoring DB or a refrigerated container information controlling DB.
