A method of generating an assembly with a desired linear, two-dimensional or three-dimensional structure, comprising: (a) selecting one or more internal positions of a nucleic acid polymer template for attachment of a particle; (b) predicting a linear, two-dimensional and three-dimensional structure of the nucleic acid polymer template when the particle is attached to the one or more selected internal positions of the nucleic acid polymer; (c) reacting the nucleic acid polymer template with the particle, wherein the nucleic acid polymer template comprises: a single-stranded molecule or a double-stranded molecule comprising DNA, RNA, PNA, or mixed co-polymers thereof, and one or more modified phosphodiester linkages at the selected one or more internal positions within the single stranded molecule or within one or both strands of the double-stranded molecule, wherein the one or more modified phosphodiester linkages each comprise a reactive substituent, and wherein the particle comprises at least one linking reagent comprising a first reactive group and a second reactive group separated by a linker segment, wherein the second reactive group is attached the particle, under conditions that permit the first reactive group to attach to the reactive substituent, and (d) coupling the particle to the one or more selected internal positions of the nucleic acid polymer template through the linking reagent, thereby forming the assembly with the desired linear, two-dimensional or three-dimensional structure.
