The present invention relates to a reverse cleaning filter apparatus which can increase reverse cleaning efficiency and convenience of installing filter elements by applying the filter elements vertically separated. The reverse cleaning filter apparatus comprises: a main housing connected with an inlet water line which unfiltered ballaster water inflows into and a treated water line which the filtered ballaster water is discharged through; the filter elements installed inside the main housing, and having multiple filters which are separately arranged into two parts in locations facing each other and filter the ballaster water in a vertical direction; a filter housing installed in the main housing, and connecting the inlet water line and the filter element; a reverse cleaning line installed in the filter housing, and transferring the ballaster water used for reverse cleaning; and a reverse cleaning valve installed in the reverse cleaning line, and operated to make the reverse cleaning line open only for reverse cleaning.
