A 3D aeromagnetic surveying system and a 3D aeromagnetic surveying method using same are disclosed. The 3D aeromagnetic surveying system includes a magnetic survey-purpose unmanned vehicle (110) moving along the coordinate region of a stratum or a ground surface to be surveyed and changing elevation according to the coordinate region; a magnetic survey unit (120) loaded in the magnetic survey-purpose unmanned vehicle (110) and surveying 3D magnetic data on the ground surface or stratum according to the elevation; a 3D magnetic data processing unit (130) performing an inverse operation on the 3D magnetic data on the ground surface or stratum according to the elevation and the coordinate region; a VAST interface (300); and an RF control unit (140) linked to the VAST interface (300) to receive the 3D magnetic data and outputting, to the magnetic survey-purpose unmanned vehicle, a flight control signal, a data-point coordinate signal, and a magnetic survey signal enabling the magnetic survey-purpose unmanned vehicle (110) to move according to elevation through an internal automated navigation program, wherein the RF control unit (140) includes an image information display unit (141) displaying the 3D magnetic data to a user according to the coordinates of the stratum or ground surface to be surveyed.
