PROBLEM TO BE SOLVED: To provide an apparatus for controlling a fuel cell system, separating fuel cell stacks, in which deterioration occurs, from a main power conditioning unit to minimize deterioration in performance of some stacks from affecting the other normal stacks, thus minimizing reduction in the lifetime and deterioration in durability of the entirety of the fuel cell system, and separately controlling fuel cell stacks, which are deteriorated due to lowering of performance, to provide power to a sub-load through a sub-power conditioning unit, whereby the fuel cell system can be efficiently used.SOLUTION: An apparatus for controlling a fuel cell system according to the present invention includes: a main power conditioning unit which supplies output of normal stacks among a plurality of fuel cell stacks to a load; a sub-power conditioning unit which supplies output of one or more deteriorated stacks among the fuel cell stacks to a load; a switching unit which changes a target to which output of each of the fuel cell stacks is connected; and a control unit which senses conditions of each of the fuel cell stacks to control the switching unit. |
