Provided is an inert gas purging system for a fuel cell system of a ship. According to an embodiment of the present invention, the inert gas purging system for supplying an inert gas to a fuel cell system which comprises a fuel cell stack on a ship, a fuel gas supply part for supplying a fuel gas to the fuel cell stack comprises an inert gas supply part for supplying an inert gas; a first valve on a supply pipe to selectively supply an inert gas to the supply pipe for supplying a fuel gas to the fuel cell stack from the fuel gas supply part; and a discharge pipe for discharging an inert gas flowing in the fuel cell stack to the outside.
