The objective of the present invention is to easily obtain hybridization results using a probe set that has no use expiration date and that corresponds to a DNA microarray. The present invention is a nucleic acid information processing device characterized by being provided with: a recording unit that records first base sequence information, which contains information of a plurality of base sequences, and second base sequence information, which contains information of a plurality of base sequences; a threshold reception means that receives information identifying a degree of similarity threshold; a hybridization means that identifies the degree of similarity as well as the starting position and ending position of the similar portion with regard to one-to-one combinations of a base sequence contained in the first base sequence information as a target and a base sequence contained in the second base sequence information as a probe; and a similar base sequence counting means that, for every probe, counts and records in the recording unit the number of targets for which the identified level of similarity is at least the threshold.
