PURPOSE: A method for operating a fuel cell system is provided to directly command the output of a fuel cell by operators according to the state of a fuel cell and to ensure stable power conversion, lifetime extension, and efficiency enhancement. CONSTITUTION: A method for operating a fuel cell system comprises the steps of: uniformly output value of the fuel cell in a fuel cell system(100) in which 2 fuel batteries(110,120) are configured in parallel; providing the information of each fuel cell while operating the fuel cell system; determining whether one fuel cell has a set performance or less; and if one fuel cell has a set performance or less, the fuel cell outputs the outputting value with a pre-set value according to the change of an operation mode.
