PROBLEM TO BE SOLVED: To provide a three dimensional cell image analysis system and an analysis device used thereto in which localization or transition of a protein can be correctly detected and identified by correctly and accurately quantify fluorescence at a specific region in a cell with remarkably reducing burden on operators. SOLUTION: The three dimensional cell image analysis system has a three dimensional cell image pickup apparatus 1 and a three dimensional cell image analysis device 2; the image pickup apparatus 1 has an observation optical system 1a which can observe intracellular behavior of a fluorescent-labeled specific protein and form an image with changing a position to focus on a sample continuously in Z direction and an imaging element 1b imaging a cell image formed through the optical system 1a; and the analysis device 2 includes an image analysis software making a computer perform as a localization-transition quantifying means 2a which analyzes a three dimensional fluorescent cell image obtained through the image pickup apparatus 1 and quantifies localization or transition of a protein to a specific region in a cell.
