A method and an apparatus for managing sectors of a base station in a mobile communication system are provided to improve frequency management efficiency by varying a frequency assignment time, set to each sector, according to traffic distribution of each sector. A method for managing sectors of a base station in a mobile communication system comprises the following steps of: sequentially outputting data(alpha sector data, beta sector data, gamma sector data), which will be transmitted to a mobile station, at predetermined time intervals according to sectors; and sequentially assigning frequencies in a sector unit by performing time division at time intervals corresponding to a sector unit data length of the outputted data. Only data corresponding to a sector to which the frequency is assigned is transmitted, and the frequency assignment time is corresponded to variation of a traffic amount of each sector.
