PURPOSE: A method and system for activating a fuel cell stack are provided to selectively and conveniently activate any one defected cell in a stack fuel cell stack without additional equipment. CONSTITUTION: A system(30) for activating a fuel cell stack includes a tank(40) storing a polar solvent(42) used in activating plural cells within a fuel cell stack; a main body(50) which has a transfer part for transferring the polar solvent to the fuel cell stack and a control part controlling the transfer part; and a nozzle(60). The nozzle is coupled with the main body, is inserted into an inlet manifold of a fuel cell stack, and has a outlet(64) facing a channel inlet of one inactivated cell.
