PROBLEM TO BE SOLVED: To provide manufacturing method of silica nanoparticle having a laminated structure which enhances efficiency in uptake of functionalized molecules such as fluorophore or absorption pigment molecules, etc. into silica particles and also includes shell layer inhibiting a desorption of the functionalized molecules from the silica nanoparticle under alkali solution, and this silica nanoparticle. SOLUTION: The manufacturing method of silica nanoparticle with the following laminate structure has the process (a) to hydrolyze and then condensation polymerize functionalized molecularly-bonded organoalkoxysilane compound together with tetraalkoxysilane in solvent containing ammonia water for preparing silica particles containing the functionalized molecules, and the process (b) to add tetraalkoxysilane in the solvent containing ammonia water in which the functionalized molecularly-bonded organoalkoxysilane compound is still remained after preparation of the silica particle containing the functionalized molecules by the process (a), form silica layer containing the functionalized molecules on surface of the silica particle by hydrolysis and condensation polymerization, and then increase content of the functionalized molecules per prepared silica particle.
