A multi-phase power supply controller and a method thereof are provided to prohibit at least one PWM driving signal from being generated among a plurality of PWM driving signals. The first circuit receives a plurality of voltage request signals from a computer, and generates the first control signal for showing one of the increase and reduction of a voltage requested by the computer. A logic circuit(68) receives the first control signal, disables at least one PWM driving signal among plural PWM driving signals in response to the first control signal showing the reduction of the requested voltage, and then enables at least one PWM driving signal in response to the voltage request signals showing the increase of the requested voltage.
