A method for operating algorithm of a protecting relay of a power system is provided to perform DFT(Discrete Fourier Transformation) algorithm about a current and a voltage according to situations of a power system without performance improvement of hardware. A raw data is stored in a first storing buffer and a second storing buffer whenever interrupt is generated(S16). A sample counter is increased(S18). A size of the sample counter is compared with a size of a pager counter(S20). If the sample counter is more than the pager counter, a start flag for starting DFT algorithm is generated(S24). One of the first storing buffer and the second storing buffer is kept(S26). The start flag is inputted to an infinite loop inside a main function(S28). The pager operation DFT algorithm inside the infinite loop is performed by using the raw data stored in the kept storing buffer(S32).
