PROBLEM TO BE SOLVED: To provide a cleaning method of a membrane separation module keeping stable filtering performance. SOLUTION: Disclosed is the cleaning method of the membrane separation module in a wastewater treatment apparatus provided with a raw water tank, a flocculation tank, a membrane separation tank for dipping the membrane separation module, a permeated water storing tank connected to the membrane separation tank with a permeating water line, a reverse pressure cleaning water line connecting the permeated water storing tank to a permeating water line side outlet of the membrane separation tank, and a chemical liquid adding device adding the chemical liquid to the reverse pressure cleaning water line. The cleaning water comprising permeated water containing the chemical liquid is supplied from the permeating water side outlet of the membrane separation module, the cleaning water is filled in the inside of the membrane and permeating water outlet constituting the membrane separation module and left standing still, then the cleaning water is drained into the membrane separation tank.
