A system for discharging super capacitor of fuel cell vehicle is provided to reduce human damage due to high voltage by consuming electric energy by driver when necessary. A motor control part(70) receives a power source of a fuel cell stack(60) by operating a first relay(31) of a PDU(Power Disconnect Unit)(30), and drives a motor(80). An electric energy generated in the motor is stored in a super capacitor(50) by operating a second relay(32) during regenerative braking. When the electric energy is fully charged in the super capacitor, the electric energy is consumed with a braking resistor(90) by operating a third relay(33). A control part(20) controls the first relay, the second relay, and the third relay, and receives a discharge signal from a super capacitor discharge switch(10) when a discharge of the super capacitor is necessary.
