An aligning apparatus for a printed circuit board supply system, and a method thereof are provided to maximize an efficiency of an exposing work and alignment by aligning a flexible printed circuit board without a mechanical damage. An aligning apparatus for a printed circuit board supply system includes a frame(111), a cleaner(114), a frame moving unit(112), an aligning unit(113), and a supplier(118). The frame is formed between an exposure and a loader. The cleaner removes a foreign substance attached to a printed circuit board which is provided to a side of the frame. The frame moving unit is installed on a lower part of the frame so that the frame is horizontally moved to prevent an interference of the exposure. The aligning unit is installed on a middle position of the frame, and receives and aligns the printed circuit board in X and Y directions. The supplier is installed on an upper part of the aligning unit, and supplies the printed circuit board to the exposure.
