<P>PROBLEM TO BE SOLVED: To make compatible of prevention of reduction of fuel cell performance caused by accumulation of impurities in an anode gas flow passage and suppression of the volume of a fuel gas exhausted outside a system for the fuel cell system. <P>SOLUTION: In this fuel cell system, a downstream side end part of the anode gas flow passage is made to be openable or closable by an exhaust valve 14. As for the exhaust valve 14, an exhaust mode in which a minute amount of the gas is exhausted outside the system in comparison with the fuel gas consumption in the anode gas flow passage, and a choking mode which cuts off communication with anode gas flow passage and the outside of the system are made selective in an alternative way. At the time of the operation of the fuel cell 2, the flow to the down stream direction of the impurities in the anode gas flow passage is detected, and when the flow in the downstream direction of the impurities is detected, the exhaust mode is selected.
