A method and an apparatus for changing a ciphering algorithm in a wireless communication system are provided to perform successfully a handover process by changing the ciphering algorithm during an inter-system handover process. A method for changing a ciphering algorithm in a wireless communication system includes a process for allowing a ciphering algorithm of user equipment while an inter-system handover process is executed between systems(302). The inter-system handover is a communication handover between a second generation radio access network and a third generation radio access network. The ciphering algorithm set by the user equipment is changed to a first ciphering algorithm when the first ciphering algorithm is not equal to a user ciphering algorithm during the inter-system handover process.
