An apparatus for operating an air conditioning system and a method of controlling the same are provided to selectively perform an air conditioner control or a ventilation control according to peripheral environment and a seasonal condition. An apparatus for operating an air conditioning system comprises a temperature sensor(53) to detect an outdoor temperature, and a controller(54) to determine a season by comparing the outdoor temperature with a preset reference temperature and determining operation priority of the air conditioning system(50) and the ventilation system(60) based on the determined season. The controller determines the season as summer if the outdoor temperature is equal to or higher than a first reference temperature, and controls the air conditioning system to perform a cooling operation while assigning the operational priority to the air conditioning system.
