A container for storing a sample for automated water sampling system is provided to allow a plurality of containers to be received on a rotating table, to prevent evaporation of a sample, and to enable a sample to be taken into a plurality of containers even when a sample injection tube is fixed. A container for storing a sample for automated water sampling system comprises: a main body(11) having a shape formed by dividing a cylindrical body into n pieces along the height direction so that the pieces have the same height; a sample injection port(12) formed at one side of the top surface of the main body; an evaporation-preventing stopper(13) installed inside the sample injection port so as to rotate about the axis(13a); and a cleaning discharge port(14) formed at the other side of the top surface of the main body, wherein the bottom of the cleaning discharging port at the bottom surface of the main body includes a sample retention portion, the bottom surface is inclined toward the sample retention portion, and n is an integer of 1 or greater.
