A waste heat recovery type clean ventilation system for a vehicle is provided to reduce energy consumption by smoothly ventilating a vehicle, and improve the quality of inside air of the vehicle by promptly discharging polluted air of the vehicle and supplying clean external air to the inside of the vehicle. If a user sets up a ventilation mode, an air supply fan and an exhaust fan are operated at the same time. An air supply bypass damper(30b) formed at an external air supply duct is closed while an air supply damper(30a) is opened, to filter external air polluted through an external suction path by an external air filter primarily. The polluted external air is processed while recovering sensible heat and latent heat of indoor air exhausted through a heat exchanger. An anion generator installed at an air supply port generates anion to supply clean air to the inside of a vehicle.
