A fuel cell system and a purging method of the fuel cell system are provided to allow the moisture inside a fuel cell to be discharge easily for preventing the damage of a fuel cell due to the freezing of water. A fuel cell system comprises a fuel cell stack(120) which generates electric power by using fuel and an oxidizing agent and has a fuel outlet(123) and an oxidizing outlet(127); a fuel supply device(101) which supplies fuel to the fuel cell stack and an oxidizing agent supply device(102) which supplies an oxidizing agent to the fuel cell stack; a vacuum generator(105, 106) which is connected with at least one of the fuel outlet and the oxidizing agent outlet; and a compressed gas supply part(150) which is connected with the vacuum generator to supply the compressed gas to the vacuum generator.
