A method and a system for controlling fuel injection timing of a diesel engine are provided to prevent the decrease of an engine torque generated by a turbo charge lag by calculating a compensation value for fuel injection timing. A system for controlling a fuel injection timing of a diesel engine includes an engine rpm sensor(120), a throttle position sensor(110), a fuel injector(140), a control unit(100), and a high pass valve(130). The control unit controls the fuel injection timing of the fuel injector on the basis of the engine rpm and the throttle position value. A signal according to the throttle position value is output from the control unit by the high pass filter. A signal value above a predetermined frequency is output to the control unit again by the high pass filter.
