A method for managing data in a navigation system and a navigation system thereof are provided to enhance capacity for storing data of the navigation system by enabling a user to selectively erase contents of the navigation system. A navigation system includes a memory(110) and a controller(120). The memory stores at least one or more categories having at least one geometric information data. The controller supplies the categories to the memory in order to ensure a space for storing additional data, and erases geometric information data corresponding to a selected category when the category is selected from the categories. The categories include a local category to divide the geometric information data based on the function or area.
