PROBLEM TO BE SOLVED: To provide a gene expression image organization method and a gene expression image organization system capable of showing three-dimensionally the remarkable number (to put it concretely, about thirty thousand kinds) of gene expression patterns compared with hitherto. SOLUTION: This method is executed as follows: a sample is cut; the section of the cut sample is imaged; a sample stereoscopic image which is a three-dimensional image of the sample is organized based on a plurality of imaged section images; the expression amount of the gene existing in the sample is measured based on a plurality of slices prepared when the sample is cut; and a gene expression image correlating the expression state of the gene existing in the sample with the sample stereoscopic image is organized based on a prescribed image reorganization method from the organized sample stereoscopic image and the measured expression amount.
