An automatic marking apparatus for a polarization film and a method of operating the same are provided to automatically move a print head when the polarization film is marked. An automatic marking apparatus for a polarization film includes a print head(121), a head controller(102), a print section controller(101), an editor(103), a print controller(100), a programmable logic controller(110), a cutting part(130), a first encoder(132), and a second encoder(122). The print head prints on the polarization film. The head controller inputs a position of the print head and the number of print heads. The print section controller sets a print section of the polarization film. The editor edits contents to be printed. The print controller controls the print section controller, the head controller, and the editor. The programmable logic controller transmits the data to the printer. The cutting part cuts the polarization film into a size of an LCD monitor. The first encoder measures a gap of the polarization film as a pulse value. The second encoder is installed at the print head to synchronize a moving speed of the polarization film and a print speed of the print head.
