A system and a method for identifying a user and operating an application by using a unique number of a portable storage device are provided to restrict computer/Internet/game use time and harmful site blocking by identifying a manager or a user from a unique serial number of the portable storage device connected to a computer. A serial number loading/matching part(110) stores the serial number of the portable storage device(200) to a memory for the first registration if the portable storage device is connected to a USB(Universal Serial Bus) port of the computer. In case of non-first registration, the serial number loading/matching part assigns a manager right if the registered portable storage device is connected by comparing the serial number of the portable storage device with the serial number stored in the memory, and assigns a user right if the unregistered portable storage device is connected, or the user logs in to the computer by inputting an ID/password. A license loading/matching part(120) registers a license to a license registering/authenticating part(310) of an application operation server if a license key is installed for the first installation.
