PROBLEM TO BE SOLVED: To provide a method directly, continuously and effectively producing apoprotein from a protein having a cofactor such as metal ion, etc., without adding an acid. SOLUTION: The invention relates to the method producing apoprotein from the protein containing a cofactor which dissociates under an acidic condition, and uses an electrodialyzer. The electrodialyzer comprises alternately arranged bipolar membranes and cation exchanging membranes, and contains an acid chamber separated by the cation exchanging layer of the bipolar membrane and the cation exchanging membrane, and a base chamber separated by the cation exchanging membrane and the anion exchanging layer of the bipolar membrane. The protein is supplied to the acid chamber of the electrodialyzer and the apoprotein is produced by dissociating the cofactor from the protein by electrodialysis and transfers the cofactor dissociated from the protein to the base chamber.
