It is intended to provide a protein synthesis system to be used in producing an unnatural amino acid-containing protein involving a tryptophan analog, wherein (a) a tRNA transporting the unnatural amino acid is recognized not by an endogenous aminoacyl tRNA synthetase (aaRS) but exclusively by an aaRS for the unnatural amino acid alone; and (b) an endogenous tRNA is not recognized by the aaRS for the unnatural amino acid alone. Use of a combination of tryptophanyl tRNA synthetase of yeast mitochondria with mitochondrial tRNA^Trp (mt tRNA^Trp) in a cell-free protein synthesis system originating in a eukaryote.
