PURPOSE: Provided are a hydrogen generation apparatus whose operation can be rapidly started and which has a high CO selective oxidation and an excellent stability and a fuel cell system employing the apparatus. CONSTITUTION: The hydrogen generation apparatus comprises a modification part which generates a modification gas containing at least hydrogen and carbon monoxide, an oxidation gas supply part which supplies an oxidation gas containing oxygen, and a purification part which flows the mixture gas of the gas modified at the modification part and the oxidation gas so as to allow the mixture gas to pass through a catalyst body and oxides the carbon monoxide with oxygen of the mixture gas to reduce the concentration of carbon monoxide of the modified gas, wherein the purification part is provided with a CO selective oxidation catalyst body selectively oxidizing carbon monoxide and a catalyst body for starting having CO selectivity lower than that of the CO selective oxidation catalyst body and a low temperature of oxidation; and the catalyst body for starting is arranged in parallel with the CO selective oxidation catalyst body or at the downstream of the CO selective oxidation catalyst body in the mixture gas stream.
