PROBLEM TO BE SOLVED: To provide an analysis method which can rapidly and reliably determine the presence of a target base sequence in a polynucleotide to be examined which is present in a solution sample, the difference from the target base sequence and the like, by easy operations. SOLUTION: An analysis method of polynucleotides which determines at least one selected from the presence in a polynucleotide to be examined of a polynucleotide (A) having a target base sequence, the presence therein of a polynucleotide (B) having no target base sequence and the difference from the target base sequence in the polynucleotide (B), the method comprising the detection step of flowing a test solution containing the polynucleotide to be examined, a single-strand probe compound having a base sequence complementary to the target base sequence and a fluorescent intercalator through a capillary detection flow path having a controlled temperature and a temperature distribution in the flowing detection to measure the fluorescent intensity in an arbitrary position of the flow path, wherein the determination is conducted at the fluorescent intensity.
