PURPOSE: A power controller for thermoelectric module of a cooling unit and a controlling method thereof are provided to control the voltage applied to the cooling unit by increasing or reducing the width of an output pulse of a micro computer. CONSTITUTION: A power controller for thermoelectric module of a cooling unit includes a power supply(10), a relay(20), a thermoelectric module(40), and a charge and discharge portion(30). The power supply(10) supplies the operating power according to a pulse of a micro computer. The relay(20) is connected to a rear end of the power supply(10) in order to block selectively the operating power. The charge and discharge portion(30) is connected to a rear end of the relay(20) in order to perform a charging operation or applying the operating power to the thermoelectric module(40).
