PROBLEM TO BE SOLVED: To provide a method and an apparatus for biologically decontaminating the contaminated soil in a stacked form without necessitating wide ground. SOLUTION: The contaminated soil 1 is packed in each of several open-topped treating vessels 10<SB>1</SB>-10<SB>6</SB>stacked in a plurality of stages while a gap 13 is interposed between the adjacent vessels until the depth at which the packed soil 1 can be submerged. Water is injected into the uppermost vessel 10<SB>1</SB>until the soil 1 in the vessel 10<SB>1</SB>is submerged by the injected water. The submerged water 5 is made to flow down toward the lowermost vessel 10<SB>6</SB>by draining the water 5 toward the lower vessel (for example, 10<SB>i</SB>) through a draining means 20 to submerge the soil 1 in the lower vessel (10<SB>i</SB>) and repeating the drainage of the water 5 toward the further lower vessel (for example, 10<SB>i+1</SB>) and the submergence of the soil 1 in the further lower vessel 10<SB>i+1</SB>. An aerobic microbe contained in the soil 1 of each of the vessels 10<SB>1</SB>-10<SB>6</SB>is activated by the water to be supplied when submerged and the air to be supplied to the soil 1 by removing the water 5 when drained. It is preferable that a rainwater storage tank 31 is stacked in the upper part of the vessel 10<SB>1</SB>while the gap 13 is interposed between them, the vessel 10<SB>6</SB>is connected to a rein water tank 31 by a water pumping route 36 and the water 5 flowing down toward the vessel 10<SB>6</SB>is pumped up toward the tank 31, namely, the water 5 is circulated.
