An RNA sequence analyzer which is provided with a grammar storage unit wherein the structural topology of an RNA secondary structure and the corresponding generative grammar fitting for the topology are stored a syntactic parsing unit wherein an RNA sequence is applied to the generative grammar to induce syntactic pausing trees and a unit for calculating goodness of fit wherein the goodness of fit for the syntactic parsing trees induced by the syntactic parsing unit is calculated.
