PROBLEM TO BE SOLVED: To provide a membrane filtration system using an immersion type membrane filtration unit with which the timing optimum for implementation of back washing can be easily grasped, the effect by the back wishing can be exhibited to the maximum possible extent, the operation stable for a long period can be continued and the water recovery rate over the entire part of the system can be improved and further the load to the back washing and draining treatment can be made smaller and a method of operating the same. SOLUTION: The method of operating the membrane filtration system comprising filtering the water to be treated which is supplied to the system by the membrane filtration unit immersed in the water in an immersion tank and supplying the filtration treated water to ensuing process steps. The membrane filtration system comprising performing the filtration by the membrane filtration unit and the supplying of the filtration treated water to the ensuing process steps by utilizing the head difference between the immersion tank and the ensuing process steps and implementing the back washing of the membrane filtration unit according to the degree of rising of the water level into immersion tank and the method of operating the same.
