A method for controlling the braking system of a hybrid vehicle is provided to improve the durability of a motor and a pump and to reduce the generation of noise by preventing the excessive operation. A method for controlling the braking system of a hybrid vehicle comprises the steps of (S101) determining whether the idle stop state of an engine is turned off or not; determining whether it is the continuous braking state or not if it is determined to be in the idle stop state; operating a vacuum pump to supply the negative pressure to a booster; (S107) determining whether the difference between the target goal hydraulic pressure of a wheel cylinder and the real goal hydraulic pressure of a wheel cylinder is within a certain range or not; and (S109) driving the motor and pump of a hydraulic modulator to form the target hydraulic pressure of a wheel cylinder if the difference is beyond the certain range.
