A cooling control system and method of an electric vehicle is provided to individually control a plurality of air conditioner controllers by using a pulse width modulation type compressor, and to drive a plurality of cooling systems of the electric vehicle with limited power. An cooling control system of an electric vehicle comprises a compressor(1), a condenser connected to the compressor, an indoor unit(10), an indoor unit control card(16), an outdoor unit control card(14), and an air conditioner controller(19). The compressor is installed at the outdoor unit of the electric vehicle, and is controlled according to a pulse width modulation type. The indoor unit control card controls the indoor unit. The outdoor unit is communicated with the indoor unit control card, and receives orders of an operation order and an operation method of the compressor according to driving orders transmitted from a central controller, and controls capacity of the compressor according to a control signal. The air conditioner controller controls the indoor unit control card and the outdoor unit control card.
