<p><P>PROBLEM TO BE SOLVED: To provide a method for designing polynucleotide probes for a microarray for use in screening or expression analysis of a homologous gene of an organism with unknown genome, to provide the microarray having the two or more kinds of polynucleotide probes designed by the method for designing, and to provide a method for using the microarray. <P>SOLUTION: There is provided an algorithm suitable for polynucleotide probes for microarray used for screening or expression analysis of the homologous gene of the organism with the unknown genome.
