The present invention relates to a method and a system for a starting engine when a start motor of a hybrid vehicle is in trouble. The method for starting the engine when the start motor of the hybrid vehicle is in trouble includes the steps of: confirming a request of engine start in a state where the start motor is in trouble; determining torque or load and pressure of the engine clutch when there is a request of engine start under a condition that the start motor is in trouble; setting torque of a driving motor as a smaller one among a requested torque of the driving motor and the torque that the torque of the engine clutch is subtracted from the maximum torque of the driving motor; and controlling the engine clutch and starting the engine with the torque of the driving motor.
