PURPOSE: A power control system for a thermoelectric generator and a control method thereof are provided to assist the indoor heating performance of a vehicle by heating the cooling water of a heater core. CONSTITUTION: A power control system for a thermoelectric generator comprises a thermoelectric generation unit(10), an auxiliary storage unit(20), a heater core(40), a first switch(72), and an engine control unit(80). The auxiliary storage unit stores electricity generated by the thermoelectric generation unit. The heater heats a vehicle. The first switch selectively transfers the electricity stored in the auxiliary storage unit to the heater core. The engine control unit comprises a first control module(82) to control the operation of a first switch.
