PROBLEM TO BE SOLVED: To operate a variable valve mechanism and a variable compression ratio mechanism to a condition suitable for a next start while avoiding an excessive decrease in a battery voltage when an operation stop request of an internal combustion engine is generated, in a control system of a variable mechanism including the variable valve mechanism and the variable compression ratio mechanism driven by an electric actuator. SOLUTION: The system for controlling the variable mechanism of the internal combustion engine includes the variable valve mechanism and the variable compression ratio mechanism driven by the electric actuator. In the system, when the operation stop request of the internal combustion engine is generated, any one of the variable valve mechanism or the variable compression ratio mechanism operates until the condition suitable for the next start while an operation of the internal combustion engine continues, and any another of the variable valve mechanism or the variable compression ratio mechanism operates until the condition suitable for the next start after an operation stop of the internal combustion engine.
