PROBLEM TO BE SOLVED: To provide a method for operating an electric desalination apparatus, which includes repeating a preparation step of energizing the electric desalination apparatus while supplying raw water to an ion exchanger to obtain treated water and a pause step of energizing the electric desalination apparatus while supplying desalinated water to the ion exchanger instead of the raw water to regenerate the ion exchanger, in which method the ion exchanger is regenerated satisfactorily and economically at the pause step. SOLUTION: The treated water obtained at the preparation step is stored in a water storage tank 304. At the pause step, the treated water stored in the water storage tank is supplied to the ion exchanger 122 in both of a first desalination chamber 111 and a second desalination chamber 112. The electric conductivity of the concentrated water from a concentration chamber 113 is measured continuously by a first sensor 401. When the measured electric conductivity is lowered and stabilized, the method for operating the electric desalination apparatus is changed from the pause step to the preparation step.
