An automatic inspection apparatus of microorganism for ship loading is provided to analyze plankton in ballast water, measure the population, reduce the expense to the installation of the apparatus and enhance the convenience. An automatic apparatus for inspecting microorganism for ship loading comprises: a first storage device(102) for storing ballast water provided through a water input piping(101); a filtering device(112) for filtering analysis subject in the first storage device; a filter connection device(104) for connecting the filtering device; a first transfer cylinder(111) for equipping the filtering device; a second storage device(105) for storaging ballast water; a sampling device(113) for sampling a small amount of sample in the ballast water; and a sample collection device(115) for receiving sample from the sampling device.
