PROBLEM TO BE SOLVED: To provide a means for obtaining a specific DNA fragment which exists commonly in a certain biological aggregate but does not exist in another biological aggregate by a simple method. SOLUTION: This method for detecting the specific DNA fragment is constituted of: a process of obtaining a mixture of the DNA fragments from each of a multiple number of individual bodies, belonging to a certain biological aggregate and from each of a multiple number of individual bodies, belonging to the other biological aggregate by the same method; a process of isolating each of the DNA fragments, contained in the mixture by taking a part of the mixture of the DNA fragments obtained from the individual bodies, belonging to the biological aggregate; a process of hybridizing the mixture of the DNA fragments, obtained from the certain biological aggregate with each isolated DNA fragment; a process of hybridizing the mixture of the DNA fragments obtained from the other biological aggregate with each of the isolated individual DNA fragments; and a process of measuring the amount of the DNA bonded by hybridizing.
