An underwater pulse plasma processing apparatus is provided to remove various kinds of microorganisms in the ballast water of the ship by using pulse power, and in particular annihilate the bacteria completely by destructing cell membranes of bacteria, and a system and a method for processing ballast water of a ship using the underwater pulse plasma processing apparatus are provided. A system for processing ballast water of a ship using underwater pulse plasma comprises: a filter(11) for filtering floating materials and microorganisms from ballast water to be introduced; an underwater pulse plasma processing apparatus(13) for removing fine microorganisms from the ballast water filtered by the filter through plasma generated by discharging pulse power to a water surface comprising an air layer or to an inside of water comprising air bubbles; an inspector(14) for inspecting the ballast water processed by the underwater pulse plasma processing apparatus; and an automatic manager(15) for collecting data transmitted from the filter, the underwater pulse plasma processing apparatus, and the inspector, and performing an automatic control process thereof. The system further comprises a flow rate controller(12) for controlling the flow rate or/and flow amount of the ballast water discharged from the filter to flow the ballast water in the underwater pulse plasma processing apparatus, under the control of the automatic manager.
