PROBLEM TO BE SOLVED: To clarify the correspondence of a protein to a gene and the functions of all genes with the genome sequence information of bottom fermentation yeast. SOLUTION: The method for identifying a useful protein originated from a yeast or a gene encoding the protein comprises (a) a process for culturing the yeast in prescribed culture conditions, (b) a process for extracting a protein sample from the culture product of the yeast, (c) a process for separating the protein sample by a protein-separating means, selecting a target peak or spot, and recovering the target protein or its fragment contained in the peak or spot, (d) a process for determining the whole or partial amino acid sequence of the target protein, (e) a process for comparing the amino acid sequence determined in the process (d) with an amino acid sequence having preliminarily been determined on the all or part of the genome sequence information of bottom fermentation yeast, (f) a process for identifying the target protein or a gene encoding the target protein on the basis of the comparison result, and (g) a process for analyzing the function of the identified gene to identify characteristics imparted with the gene to the gene.
